Are you still experiencing that auth token error?
Brandon and I frequently delete app on the PGB portal. The auth token error doesn’t seem related to deletion of the app on PGB but… we are looking. Also can you go to the MyEclipse mobile settings and test the connection to your PG Build account. A google search indicated that logging out and back in usually resolves the issue. If you are getting the private app limit reached you need to delete your app form the PhoneGap build as a free subscriber you can only have one private app at a time.
