Sorry that you are seeing this issue. I could not replicate the problem at my end. If there are more than one differences, I do see the next difference being highlighted unless I have reached the end of the differences.
Can you please send us a screenshot of the Compare editor to help us get a visual? Also let us know how exactly you are invoking the Compare functionality.

It looks like a bug with Eclipse + Git which the Eclipse team needs to fix.
