Should I be able to add breakpoints while stepping through the app in the debugger? I can set breakpoints prior to debugging and it stops on them just fine, however when I try and add additional breakpoints I cannot. Is this normal?

I am using the latest GA of MyEclipse and JBoss v4.0.

You should be able to keep setting breakpoints. Try right-clicking in the margin and doing Toggle Breakpoint (incase the double-click isn’t getting processed correctly)
