Sorry that you are seeing this issue with MyEclipse.
Can you answer some more questions for us to understand the issue better ?
1) Which version of RAD is the project migrated from ? Did you enhance the project to work with MyEclipse ? Did you make any new changes to the project during or after the migration process?
2) Can you paste log of deployment process? Right click on the WAS 7 under the Servers tab and select ‘View Deployment Log’. Clear the contents of the file and save it.
Now deploy your application and paste the entire contents of the deployment log here.3) Can you check if you can deploy the same EAR using WAS admin console without any issues?
4) Can you recheck your web.xml for the <display-name> tag’s order ? The <display-name> tag should come before the <servlet-name> tag.
Ex : <servlet>

</servlet>5) Can you also check for any duplicate files in the workspace ? If there are any then manually delete it, recompile and then try the deployment process.
Also check for duplicate <welcome-file-list> element6) Can you please try to create a simple EAR with one web module and one EJB module in it (just create blank projects from wizards) without dependencies and try to deploy that ? Let us know how this works.
