Apparently,

I tried this configuration too and so many things did not work properly that I can list them. I don’t know if the cause of the problems are un Eclipse 3.1 M6, in MyEclipse or in the integration of both products. The only thing I know is that I went back to the latest stable configuration with Eclipse 3.1 M4 (that work fine).
