I’d like to make a version available that’s different to the one in iTunes but wasn’t sure if Apple modify the ipa after they accept it and lock it to iTunes.

no for public app distribution of iOS apps only itunes is supported. What most people do is provide a link to their itunes app from their website.
paulDMemberI also have been looking into this for distribution of apps. One solution i have looked into is using itunes and also distribution via off line web apps.
I’ve been looking into the web app this week and it works very well and is a lot simpler to distribute via a simple web link. The only down side to this method is it only works for static app’s which is fine for me. But the functionality is just the same as a the IPA and the device doesn’t have to connected to the net.

As I can’t create a paid app or in-app purchase I’m looking for a way to make it available. Ideally I need the app to be updatable from iTunes.

You can update your app through iTunes Connect. Users will see the update the next time they login to iTunes on their device and view available updates.

Not a problem at all. I’ve been using the offline web app to distribute my app to my clients for technical review and it is really simple and works very well. It works by selecting the offline support option on the startup screen as per the image. You can then distribute the app via web link using the generated files and it installs an offline version on the users device which gives the user the functionality of the IPA file format. Doing it this way has the advantage of not requiring the Apple developers licence ($99) and having to go through the hideously complex routine of setting up your account and licence files, which by the way is about as fun as hacking your balls off with a rusty spoon. You got to love Apple.
The only downside I’ve find so far is that you can’t disable the screen orientation but there is a work around here http://www.genuitec.com/support-genuitec/viewtopic.php?f=14&t=1372
So far its worked well for me and i am looking at options for final distribution of my app, possibly with a paypal system on my site. If you need any more info let me know.

Yeah Apple maybe stylish but their business processes are ridiculous imo. How many hoops do you have to jump though to do a simple thing? That’s one reason they’re losing market share I suspect. Even Apple fans are bagging them. That would never have happened a few years ago.
But I didn’t think people could test an iphone app pre release unless their phone was registered in iTunes Connect.
That’s great if they can.So, if I’m reading this correctly I could use those settings you highlighted to build a full version that people could download if they paid for it. I just need to send them to the install url? And the downside is I’d need to notify them when an update was available as iTunes obviously can’t notify of an update that doesn’t exist in iTunes.
At the moment I’ve added a password to open the restricted area and they get that after the Paypal purchase but it’s generic so could be passed around. An in app purchase that just opened the restricted section would be the ideal. Can’t wait to see if the Mobione boys can get that happening.

I’m no expert, but because its a HTML5 web app and not a IOS .ipa app, handsets do not need registering with Itunes connect which negates the need for all the IOS developer membership and all the jolly shenanigans which go with that. Anyone can use the app via the link just like when you use the publish to web app feature in the Design centre. Download, add to home screen and job done.
