I am running Glassfish in ME 2013, and have a web app that is showing “Undeploy” in the servers view, but when I select “remove deployment”, I get a NPE.

Sorry that you are seeing this issue. I could not replicate the issue at my end.
Looks like the project has invalid configuration or corrupted files.

Can you please send us the zipped project to help us replicate the issue at our end?

The issue is fixed in MyEclipse 2013 SR1 which is due to release in couple of days.
Please update to SR1 when it releases and let us know if you are still seeing the issue.

The MyEclipse 2013 SR1 release is now available via downloaded installers or in-product update. Update sites should be ready by the end of this week.
