I see a way to take my existing web project (pre-MyExclipse) and make it a web project for MyEclipse but there does not seem to be a way to do that for existing EJB Projects.

There’s really not. It’s an open enhancement request. The best way to do it is to create a new EJB project and then copy your files or link them to the appropriate locations.
