Hi,
I’m getting the following error while building the project:

“Problems occured building the selected resource”
Errors running builder “Integrated External Tool Builder” on project ProcessManager
The builder launch configuration could not be found

The project is an EJB project and is configured as such
This is in Eclipse 3.1 with ME 4.0GA

It builds fine with ME 3.8 against Eclipse 3.0

Am I missing anything?

If you open up your project properties and go to Builders, what Builders do you have listed? Has this project always had a problem or is this just a new development? What is your Eclipse Build ID (Help > About) and what is your MyEclipse Build ID (Window > Prefs > MyEclipse)?
