open perspective–MyEclipse Java Enterprise
customize perspective, Disabled [tool bar > debug] tools
open perspective–Debug
customize perspective, Enabled [tool bar > debug] tools
Switch to perspective–MyEclipse Java Enterprise
restart myeclipse
Switch to perspective–Debug
customize perspective, Disabled [tool bar > debug] tools
Switch to perspective–MyEclipse Java Enterprise

Question:
gap between the buttons?
then if you restart myeclipse again, toolbar looks more normal
the question maybe reappear when change perspective, open different type file

Thank you for the detailed steps and the screenshot. I see only one gap that is next to the browser icon at my end. I will file a report for the dev team to investigate further.

Can you please also share your OS and version details?
