I installed MyEclipse 6.0 M1 and saw that it disabled/ removed the WTP related projects from the new project Wizard, forcing the use of myeclipse. Is it possible to keep both the myeclipse and WTP standard project types available?

It is possible, but it can be very confusing as the two provide conflicting functionality in some situations. If you know what you are doing though you can turn that stuff back on under Window > Prefs > General > Capabilities > Advanced, and then turn the WTP stuff back on again.

What I really want to do is use WTP and Matisse4MyEclipse. Infact the only reason I paid for the MyEclipse subscription was for Matisse. Is there a way I can run just Matisse4MyEclipse and not run any of the other myeclipse stuff?

It’s not something we have tested, but if you go to the menu I gave you above, you can try and turn off ALL the MYEclipse functionality except for M4M and that should do the trick.
