The documentation shows what the project structure looks like after adding Struts capabilities. In this display, 2 directories are shown under the src directory – they are for JRE and J2EE libraries. These directories are missing in the navigator display.
This appears to me to be a documentation bug.

I assume you are referring to Figure 5 in the Struts Quickstart?
That screenshot is from the Package Explorer view, not from the Navigator view (see Figure 3 in the same document). The JRE and J2EE libraries are not copied over to your project, they are only referenced and so they won’t show up in the Navigator.
