I know this is probably in some document somewhere but I haven’t found it yet. What MyEclipse properties files would you recommend storing in a Source Control system. Also, are there any that you should at least initially check in?

You should really check in all the “dot” files for a project (.project, .classpath, .mymetadata, etc) to have it run properly on other machines. The default behavior of CVS of sharing “everything” works well.
