Is there a way to use the “Deploy MyEclipse J2EE Project to Server” feature with non MyEclipse J2EE projects? I’m using the new Flex 3 (public beta) plugin for Eclipse and it allows you to create J2EE Flex projects and I want to be able to automatically deploy them to my web server like I can using the “Deploy MyEclipse J2EE Project to Server” feature and MyEclipse J2EE projects.

Is this possible?

This is something that is not possible. Non MyEclipse J2EE projects cannot be deployed using that feature.
