Is there a way to specify the location of the application.xml and lib directories file for an ear project? I’m trying to get this to work with an earcontent directory like in regular eclipse without having to rearrange my directory structure.

I’m afraid this is not customizable at this point. This is a feature that we are working on though and is on the cards for the MyEclipse 9 series.
