When I stop my WebLogic 9.2 instance from the toolbar menu, it’s a HARD stop. Immediately. None of the shutdown “stuff” seems to run, versus triggering a server shutdown from the WebLogic console, or even noting the behavior when run outside MyEclipse in a command window, and doing a Control-C on the running server.

Is this a problem?

Is there a configuration setting I need to make the toolbar menu gracefully shutdown WL?

This was the default behavior for our 4.x release, but was corrected in 5.x to wait up to 10 seconds for the app server to shut itself down. Are you running on 5.1?
